He married Maria Weller (Seymour) Thornley, and had children Sarah (Thornley) Connor, Elizabeth Catherine (Thornley) Wright, Willie Thornley, and Flora Eliza Barton. Eli Thornley died at age 92 years old on February 22, 1929 in Beechworth, Indigo Shire County, VIC Australia, and was buried at Yackandandah Cemetery in Yackandandah.
