He married Ellen Jane (Sykes) Nippe in 1886, and had children Martin Gotfried Nippe, Marie Jane Nippe, Samuel Carl Nippe, Bertha Ellen Clarice (Nippe) Karlson, Johann Clifford Nippe, George Nippe, Alice Minnie Nippe, Albert James Nippe, and Ethel Nippee. Johann Nippe died at age 64 years old on September 3, 1928 in Toongabbie, Victoria.

He had siblings Karl Nippe (1870-1953) and Amelia Nippe (1874-1942) and multiple half siblings: Maria Magdalena Nippe (1845-1875), Elisabeth Helene Nippe (1846-1922), Frederick Gotthilf Nippe (1874-1859), Ernstine Christene Nippe (1850-1910), Caroline Henriette Nippe (1852-1956), Emma Louise Nippe (1855-1943), and Marie Berhta Nippe (1860-1920). The half siblings were related on his father's side. He went on to marry Ellen Jane Skyes (1864-1934) in 1886, in Victoria, Australia and they had multiple children together. They had Martin Gottfried (1888-1955), Marie Jane (1889-1924), Samuel Carl (1890-1962), Berhta Ellen Clarice (1894-1976), Johann Clifford (1895-1959), George (1898-1918), Alice Minnie (1900-1990), Albert James (1902-1969), and Ethel Mary Nippe (1904-1990). Johann Gottfried Nippe passed away on September 3, 1928 in Toongabbie, Victoria.
