Daniel married Elizabeth "Eliza" Moloney (1844 - 1925) on February 2nd, 1875 in Creswick, Victoria, Australia and they had seven children: Nicholas, Mary Alice, Daniel Patrick, John Francis, Elizabeth, Eilena, and Richard Leo Lenaghan. Their son, Nicholas Lenaghan, died in Egypt during World War I of illness. Daniel and Elizabeth are buried with his parents, Daniel and Mary, in Coghills Creek Cemetery in Coghills Creek, Victoria, Australia.
